Default YTWL's

Does it matter how we do the reps?

For example I find it easier to do 1 YTWL straight through then 2, 3, 4, 5 & 6 = 1 set. Rather than doing 6Y, 6T, 6W & 6L = 1 set.

Does it matter which way I do it?

if (Y1 T1 W1 L1)*6 is easier, you should probably do Y6 T6 W6 L6

Seriously though, I think you get more of an strength-endurance effect when you do the multiples per movement and I think that is what is being targeted in this context.
But I don't think your shoulders will explode or anything if you choose to do the other way.

Btw - the YTWL's are so much easier to do on the bench versus to the swiss ball. On the swiss ball, I only used my own body weight, but on the bench I was actually able to use 5# each arm, but I think I could have at least pushed myself to use 7.5#. The Ls were the killer, though.

Default Trade in your YTWLs for LYTPs

There is a pretty good article on the YTWL circuit written by Nick Tumminello. He actually explains why it is more difficult to perform them on the swiss ball.

In addition, he explains that the W isn't necessary, and he swaps it for a new exercise called the pivot prone. I'm a baseball pitcher, and I have been doing these without the W for years, but now I'm adding the pivot prone to my routine. I also learned a few techniques, such as reaching out on the Ys to get better muscle recruitment. I've never gone about 4lbs on these though, and I do each letter straight through before moving on to the next.

But if I trade in my YTWLs for LYTPs then I'm not doing NROLFW anymore.

Seriously, both are great exercises, and I definitely need to incorporate more of these types of exercises in my (future) workout routines.
