Default Which is better?

I have some issues with my right rotator cuff that can make lat. pulldowns a bit difficult; I can do them, but at the end of each set I really have to watch form and feel my strength is compromised.

I'm looking for the best of these three options:

1) I can continue to do the wide-grip lat pulldowns (without the capability of drastically increasing weight)

2) Use the assisted pull-up machine, where I feel there is more potential for increase in strength as it doesn't produce the same effect as the wide-grip lat pulldown

3) Do negative chin-ups or use the assist machine

This is for stage 1 workout B. What are your opinions on what is best?

If the wide grip bothers your shoulder, then by all means narrow your grip or use the assisted pull-up machine. Negative chin-ups might be a bit much at this stage, but assisted pull-ups would be fine. Use whatever grip doesn't hurt your shoulder, whether that's a neutral grip, chin grip, or medium-width overhand grip.
