There are a couple reasons:
1. Parallel is the minimum and the book was written for the average guy wanting to get in shape.
2. Some people don't do the ATG form properly. They relax to get to the ATG portion, taking the load off the muscle and thus placing it on the ligaments, tendons and cartilage, which isn't suited for so much shear stress.
If you can go ATG, then do so, but be sure to not relax. Keep the load on the muscle.
