Let's say I finish Fat Loss I, then do Hypertrophy I and II.
Since I was eating a caloric surplus in HI and HII, I put on some fat again.
Would I be best served going back to FLI, or having already done FLI should I go straight to FLII?
Also, let's say I finished FLI and FLII, dropped my body fat down to under 10% and I'm ready to bulk up.
Would I be best served by doing Strength I, then Hypertrophy I? Or vice versa?

WEll, I am no expert, but you can bulk or cut on any of these programs, depending upon your diet. I would not worry that much about getting bigger or leaner and pick a program based on what seems like it would be most fun or interesting or different from what you have been doing, and let your diet decide whether you get bigger or leaner.
You could (and should) do FLII instead of going back to FLI. If after getting your bf% lower through the FL programs your goal is to bulk up, I think you should do the Hypertrophy programs instead of Strength. Do the Strength programs after you've built a good base with HT.

And actually, it's based on experience, as well. I ignored my own advice and did Strength II & III after FL III, and in hindsight, I should've done HT III after FL III, and finished with the Strength programs.
I've been following the "Seriously Overweight" lifter profile more or less, so I've done Fat Loss I, II and III, and am currently doing Hypertrophy I. Chances are I'll keep going, doing Hypertrophy III, Strength I and Strength II. I've been enjoying the progression so far (from high rep sets to low ones) so don't feel the need to change.
