It is a mountain bike and the first mile is probably around a 10 degree incline. I'm not sure that is necessarily the issue though.

Also let me clarify, that there is no pain until I tense my quads. Its not really a sharp pain. It feels like when you stretch first thing in the morning, kind of a good feeling, but with some pain added.

Are you saying that your thighs are sore, and you only notice it when you tighten them with the knee straight?

I would say "painfully" sore and it happens if I tense them or try to peddle harder or faster. I can make most of the ride without difficulty until I hit a steep incline and have to really peddle. I have been riding for about 3 weeks and I have to peddle the whole 5 miles as it is mostly at an incline.

It could be something as simple as DOMS.

Has it changed at all since the first post?

Sorry, the rolling eyes were in jest, as followed by the smile; kind of like "I'm just twiddling my thumbs waiting for a response, but know you might be busy."

The pain is still there, no change. However, the more I ride, the easier it gets, so its not like my muscle tissue is breaking down. I plan on visiting my doctor as well since its becoming annoying and worrisome. Would you mind explaining DOMS briefly?

Are symptoms broad and generalized throughout your quads or focal?

Does anything else change the symptoms like squatting? stairs? quad stretches?

It's there all the time?

The symptoms are generalized. It is there whenever the muscle is stressed; Pedaling hard, pedaling up a steep hill, flexing, stretching... basically whenever the muscle is not relaxed. Its funny because not 2 years ago, I did heavy leg presses and leg extensions on a regular basis and never had a problem.

DOMS = delayed onset muscle soreness. It usually peaks about 24-48 hours post activity and can last several days depending on how intense your activity.

It's certainly possible that you've strained your quads in some way especially if you're doing some unaccustomed activity.

I'd give it a little more time and perhaps reduce the intensity of your rides for a while. If it doesn't change, get it checked.
