I see that a lot...trigger points. What does that mean exactly? Usually to stretch after a workout I use yoga. Variations of sun salutations with high and low lunges to stretch the quads. Forward bend and downward dogs for the hams. I try to hold each stretch for 30 seconds. I've also tried stretching the quads by holding my ankle behind me but that doesn't seem very healthy for the knee. For hamstrings it seems I could hang down in a forward bend forever and not get anymore flexible.

Actually, the only times I remember making any progress with flexibility was when I was doing a longer yoga session everyday. I just can't spend an hour working out and then 45 minutes in yoga everyday though. But I can try to add longer yoga session on DORs.
