Default Hamstring Rehab

I'm new to this site. I strained my right hamstring running the Bolder Boulder 10K on May 29th and probably re-injured it at a football officials camp on June 15th. I've had several physical therapy treatments and massage therapy and there is some improvement, but not as I expected. The strain was in the bicep femoris, lower outer of hamstring. I didn't really have any bruising or swelling, athought I did have tightness (which I assume is from some swelling). I can ride the bike, stairmaster, eliptical and such with no problem, but I still get some light soreness during contraction like when sitting in a chair and I pull myself along or a sudden movement (force). I had a more acute left hamstring injury that seem to heel faster, but each injury is different. I've also been doing some passive stretching and after reading some of Bill Hartman's comments I'm going to integrate more dynamic stretching. My PT has cleared me for light agility and strength exercises. My question is about the slight soreness. I'm about 4 weeks out from the re-injury, is the slight soreness okay? I feel like it's getting better but I'm on the edge of doing too much thus the soreness.
