First, I'd take some advil (for the anti-inflammatory effects), and ice the bejeezus out of them, like 20 minutes each knee per night as long as they hurt.
B, I'd make sure you are stretching all of the major muscles that you use during your run (quads, hammies, calves, HIPS!!!) both before and after each run. I have AWFUL knees, and at the risk of having to revoke my man card, have started taking yoga 2-3 times a week, and not only have my knees not hurt, I feel more 'in line' running as my hips and hammies are opening up and my lower back is feeling amazing as well.
So ice and stretching, and see how that works for you. Waddle on friend.
