Default Pain when Squatting

I had surgery (meniscus repair) little over 2 weeks ago and have been doing very little training (other than some rehab) almost exclusively lower body. I have no pain when doing deadlifts anymore but still a slight pain when squating (bw) past parallel (ATG). The pain isn't in my knee but above the knee in the Vastus Mediali area. I can work through it with a little discomfort but I am hoping that it is something that will go away.

Is this a normal feeling when getting back to squats after a long layoff or post knee surgery? I am assuming that its more of a muscle soreness/weakness from the inactivity (little leg work since November 2006) than another problem but was wondering if anyone had advice.
